Color Scheme vs Syntax Settings

Whats the difference between Color Scheme and Syntax Settings -> Fonts and colors?

I wanted to make plain text files open with a specific Color Scheme, or maybe copy the settings from a Color Scheme, but it seems like the only color scheme in Syntax Settings is it's own default / default text.   

So, I could edit Syntax Settings -> Default/Default Text -> Fonts and Colors, but why I would need to manually duplicate here what was already done in Color Scheme.

I'm guessing I would edit the plain text user file, change this?

I think I figured it out.... the Syntax default pulls from whichever Color Scheme is selected.

I added a color to the Color Scheme, and it showed up in the Syntax Color/Font as an option

You got it right: in Fonts & Colors you can define for some style or explicit color or you can refer to one of the colors from current Color Scheme (palette).
If you refer to palette colors (as it is recommended), your custom highlighting will change together with current color scheme. If you will use explicit color and will switch to another color scheme (fex dark), it may happen that your highlighting will not be properly visible in background color coming from the scheme.
